Relationships and Joins

I may be mixed up or just lost but see if i can explain my question clearly. I have all my tables setup and relationships and all works well. I can run what i call simple queries and I get all my results. Every now and then I will get a message saying my joins are not correct. I go and change the joins and get the results for that query. So my question is this. If I save that query with that join being changed does it effect the earlier join where I originally set it up. Just learning not an issue really. Just trying to understand a little more.

There are ad hoc joins that you specify in a query and there are global joins that you can specify in the Database tools.  
I'm no expert here but maybe if you can share a little more about your situation, some one else may be able to help.
Like what are your global relationships set up like and then what tables/fields are in that query that requires the change?
