designing input query in SQL

I am using the NVDA screen reader and so would like a pointer on how to create a successful input query for multiple linked tables in a many-to-many relationship. I can write an input query for each table of the linked pair. That will generate a new primary key for each table. I have the tables linked in the relationships view to a separate junction table which contains the two keys set as foreign keys. It does not make sense to have to manually copy the primary keys of the linked tables into the junction table but I cannot find a specific set of instructions on how to manage this in the query.

Here's my suggested solution:
1. Create the append query for  tables 1 and 2.
2. Write an append query that takes the input keys of the last row of each of tables 1 and 2 and copy them into the junction table.

I have heard of transacting the queries to make them work together. If I do that, will the primary keys of the two tables exist before the transaction is completed? On the other hand, do the relationships automatically fill in the foreign keys in the junction table?
